Computer won't shut down all the way

OK so when I switch my components from an old full tower case into my newer HTPC case, I put all the same hardware in the new case then added a blu-ray drive and a usb media card reader (plugs into usb pins on mobo). All worked great in windows, but when I went to shut down the fans will keep spinning for some reason. Power button does nothing and I have to unplug it or flip the psu switch off. Now when I do that and the mobo light goes off, the computer finally will turn on normally but not until it has been unplugged. I must have done something, would having the bios reset jumper in the wrong spot do that (I thought it wouldn't let you start up if that was the case)? I did move it the first time this happened, but I'm pretty sure I put it back.

Any thoughts on the shut down oddity?

Try it outside of the case if thats not too much of a hassle, might be something shorting somewhere?

No, the BIOS jumper is not the problem 100%.
Maybe shorting, but also check all the cables on the motherboard.
Strange, anyway...

Also try to chase away the goblins :P :)

Can you revert back to the original setup without the blue ray and usb card reader? You will need to uninstall the drivers and then reboot and finally try a shut down. If it all works well to shut down try installing only the usb card reader first then shut down to check once again. It is a good hunch that the blue ray drive is the culprit.

If I get some time before finals I'll take it back apart and try it one step at a time. Though I might also be putting a q6600 into the box seeing as my friend bought a new i7 setup and wants to get rid of his older hardware.

What bmaverick said is absolutely textbook. Revert it back to its original state (last known good configuration), and go from there. Also great advice to look for accidental grounding.

Gremlins left, it worked fine the other day and I didn't even do anything to it.

The only thing worse than a permanent problem is an intermittent one. Those are even more maddening. Maybe you got lucky and it just worked itself out.

The other method to solve this is to run MSCONFIG and check-off items in the startup.
