While im using my PC every now and then you can hear the hard drives Wind up (the sound they make) and my pc freezes for a tick. I have really only noticed this happening ever since i installed Vista Business 64 bit. Should i be worred or is it vista doing it when its not in use?

Odds are they are spinning down when idle, and the system has to wait for them to spin back up when it next wants to use them.
Try disabling the power saving properties for the hard drives, and just let them spin all the time.

I purposely have my hard drive array power down like this as it saves a decent amount of power. Each drive pulls ~10 watts and I've got 4. All but the OS drive will power down normally. iTunes caches songs and only spins up the drive every so often if it's reading sequentially
